What made Joseph E. Johnston unique among all the active U.S. army officers who resigned to join the Confederacy?

Was he the highest-ranking U.S. Army officer to resign his commission and join the CSA?

That is correct. JEJ was in fact the only general officer on the active list to do so. This led to his fierce haggling for rank in grade with the other full generals nominated by Jeff Davis. JEJ was nominated as #4 on a list of 5 (the others, as you will know, being Cooper, ASJ, Lee, & Beauregard), while he claimed that his substantive rank in the U.S. army gave him seniority over any C.S. officer in the same grade. (His claim was somewhat weakened by his having held a staff, not a line appointment, as QMG of the army.)

Just as a footnote, there was another active U.S. general officer to join the Confederacy. Bvt. Maj. Gen. David E. Twiggs however did not resign, he was dismissed from the service after surrendering the Department of Texas to the Confederacy and was later appointed a Confederate Maj. Gen., but never saw active service and died shortly after.
