Took a quick look at the 3D files and it looks to me as if the Shiloh set will work with Chancellorsvile, the files for artillery-cavalry-infantry seem to match although you may have some wrong flags or uniform colors as I have not studied the OOB's for 3D icons and since the HPS files don't have flags the designers are not all that careful about not using the same ID's for both sides but the HPS files and Rolf's files have the same number of figures so you won't be missing any icons and you won't have cavalry in place of infantry or vice versa.
Also the Shiloh set looks like it will work with Antietam and Chickamaugua while the Franklin set should work for Vicksburg.
