Alright... shot in the dark here in case anyone knows the answer.

There were two versions of Talonsoft Chickamauga. I have both but the boxes are the same except one has a sticker advertising it as "Limited Edition." The boxes are different sizes as well. The limited edition box is the larger of the two.

Anyone have any idea why they did this?

That game was the last Battleground released and it was different to all the others that proceeded it. It was only made available via mail-order and not sent to shops.
I see from your Talonsoft Collection post earlier that the Chickamauga box shown is smaller than the other. Is that the smaller one you have (without the sticker)? If the larger box with the sticker matches the size of the other Battleground boxes then that is the original mail-order only release.
I can find no information that it was ever re-released and that there was only ever the original 5,000 produced and sold via mail-order.

So, I don't think there were two versions. I suspect the smaller box without the sticker is the old fakeroo. Look very carefully for any other differences between the two (e.g. font types and other small things) especially if they are different to the others in the series. A company doesn't usually change things for a series like box size or the way it is presented. They keep things the same to maintain their brand recognition and to not need to change their production line. Also, as they knew it was to be the last one there is even less reason to change things.
Of course, the only way to know is to open it but I can understand your reluctance to do so as their value drops as soon as you do that. Several years back I bought a copy of the boardgame The Civil War (Eric Lee Smith). I paid a fair bit extra to get one with unpunched counters but didn't get a shrinkwrap (which cost even more) one because I wanted to know it was all there as I intended to play it with a local wargaming companion.

I just want to point out that MatrixGames now owns the rights to the Old BattleGround gaming titles!

Pretty cheap price for all 5 ACW games in a digital download.

The smaller box was "sealed" (or was until I opened it) and the original paperwork is inside along with the sealed CD and warranty info and stuff. Both boxes that I have (both large and small) appear to be legit Talonsoft stuff so I can't figure out why they are different sizes.

I loved opening the smaller box though. Nothing like diving back in time to when companies actually released games with manuals, art, and actual thought into the design of the boxes, paperwork, and the CD.

I have the Matrix games. I don't even think these Talonsoft games will work on Windows 11. I just bought them for fun and decor in my gaming room.

Very odd. Maybe just the box is not legit. The only other way is to find someone who was in Talonsoft at the time and ask them if there were different releases.
A post on VideoGameGeek may also reap dividends. There's usually someone around on those types of forums who an has intricate knowledge of obscure things.

I love games with printed manuals. Whenever I can get them, I do. The best ones I've ever bought with games were GG's War in the East and War in the West (hardcovered books around 300 pages) but then they outdid themselves with War in the East 2 (hardcover and just over 500 pages) - magnificent.
